I don't actually know if it happens a lot in Japan. Citation needed.
Citation other than Manga, I mean. Which is, of course, my primary source of information about Japan.

Speaking of, if you haven't read Hourou Musuko (Wandering Son) you really should. You can find it scanlated, because they aren't currently releasing it in North America in English. Look it up on MangaFox!
Its a honest-to-goodness trans story. The author is very well versed in LGBT matters and put a lot of soul into it.
**DO NOT WATCH THE ANIME*. They made the ending 'normal', which is against the ENTIRE POINT!! AAAGH.

I'll get on it after I finish Spice&Wolf, Strawberry Marshmallow, and Oh My Goddess!

A good transgender themed anime, with a bit of si-fi content, is---

KashiMashi, Girl Meets Girl

Don't let the title mislead you, the anime is not adult oriented material. The title refers to the fact that the main character, who was male, and who has two girl friends, has their gender changed from male to female, and has to relearn all of their social and family relationships.

I tried to watch Spice & Wolf on Netflix, and was all confused until I realized that they only had season 2 available -_-
